What can I do to allow my car door windows to work better? Please read details?

I put new weather stripping on my 1977 Trans Am, I put new power window motors in the doors. My windows won't roll all the way up. Do you guys have any suggestions? Will a silicone base lubricant break down my rubber weather stripping? Will this cause my window tint to peel off at the edges?
